Cupcake question

I'm making two cupcake cakes this week. I've done this many times with normal batters and it works great. I've recently made one with DH Classic Yellow and Ener G egg replacer (for food allergy).

My problem is that about 6-8 of the cupcakes have become separated from the cupcake liner. I've never seen this happen. Would you remove the cupcake from the liner or keep it in the liner to ice? This is for a child's birthday. TIA!
